Knew you would say that :) But think about it, from a technical and philosophical point of view - who is the villain in The Matrix? If the Agents are the antivirus software...Deep thinking :)

if you think the machines are the hero of the film then she is a henchmen, yes but the story is told from the perspective of the humans. this makes neo the hero instead of a terrorist.

Good point, although, from an ever deeper point of view, the perspective is as you say, the one of the humans. Does that force us to see the humans as heroes, just like that? In all conflicts there are heroes and villains - the terrorist is a hero to some and the other way round, to others. What came first, the chicken or the egg... Did the humans infact deserve their destiny after years of technological exploiting? And after all, the machines tried to make things "good" for the humans, hence the matrix.
Compare with the US in Iraq: "All we want to do is to bring these people democracy and what do they do? They are not even happy, they use suicide bombers, they attack our forces..."
